Sadly Anon I would say they are aware that they are funding Al Qaeda affiliates. I also think that is the game plan.

One of the key words of advice when fighting an insurgency is to radicalise them. Kill all the moderates and fund all the extremists in the hope that the movement will become so extreme the insurgency won't have the popular support of the people.
I lived in Ireland through the troubles. Same then going after moderate IRA while groups like The Real IRA outraged the public.
See the same plan in the Middle East. Hamas just last week gives a speech and moderates it's position slightly. This week Al Qaeda groups that Seymour Hersh shows are funded by US Interests try and take over Gaza.
All the time Israel can say "how can we negotiate with these people". It a Military Plan.
